The Minstermen were hoping to take home all three points at the weekend after coming from behind to grab a draw with Chesterfield in the mid-week.
Southend proved too strong in a hotly contested affair, with york having plenty of chances.
The defeat has seen York drop to tenth in the national league, although John Askey’s men’s attention will now be on the FA cup tie at the weekend when they travel to League One side Shrewsbury Town.
